Considering MP3's reputation as an audio compression format that sacrifices a lot of fidelity, the introduction of the AAC format was an improvement not only in terms of data usage efficiency but also in audio quality. An audio encoded in 96 kbps compression in an AAC format is already comparable to a 128 kbps compression in MP3 in terms of sound quality and many even concluded that at 128 kbps compression in AAC will play as well or even better than a 192 kbps compression in MP3. Yet many listerners still felt the need to convert AAC to M4A even if the method of encoding is really just the same.
There is really no major difference between the two (AAC and M4a) but just the extension name of the file. Basically, AAC is just the lossy encoding method of an audio while M4A is a file extension to make a distinction that the file is intended just for audio. M4A just became in vogue as the acceptance for the method it is encoded, the AAC file compression, is becoming more and more compatible with many playback programs. Moreso, when iTune and iPhone adopted it as its default playback codec which tremendously helped its acceptability.

There are also end users who has the opinion that audios encoded in M4A extension sounds more musical than the plain AAC especially with music that has steep transients like high quality piano musical. The mix up between these file format extensions may have come impression that different file extension also meant a different codec (compression|decompression). Basically, AAC is the method which the audio is encoded while MP4 and M4A are the containers.
